I'd propose using not frequency linkage, but destination selection. As portals don't share any internal space actually, unlike ender chests. Each portal with a modifier would have unique identifier. So linking a portal to another is setting destination. Will allow to easily have portal hubs - single portal, with multipe destinations switched by something like CC terminal. And all other side portals will still allow to return to hub, regardless of what's its destination. Or some fancy portal labyrinths :). Imagine adventure map with obsidian labyrinth of rooms linked via nonlinear network of portals.

That will still be possible, but I'm sticking with the frequency idea for the Modifiers. When I fully implement the Dial Device, that will allow for what you have described above.
