Digging through the GitHub deploy scripts led me to discover Trunk's --public-url flag. That seems to be the workaround that allows Trunk to deploy to URLs like https://example.com/some_directory.
However, there is an open issue about adding relative URL support to Trunk, so this can't be used to put the files just anywhere. You still need to know the absolute path you're putting them under, which is sort of a non-starter for my use case. See: trunk-rs/trunk#320
At any rate, this looks like it's a Trunk issue at heart, so I'll close this now.
