Glad you find the package useful!

I was under the impression that completing-read would use the completion backend of your setup. For me, using the standard zetteldeft functions calls ivy. So I'm not sure where the issue lies, nor whether a new defun of the functions is needed...

EDIT: Do you have helm-mode on? I think it is required for it to become the default.

I do, yet it's not being called by default for some reason in zetteldeft-find-file-id-insert and zetteldeft-find-file-full-title-insert. It does seem to get called by default in other calls that call for completing-read.

Either way, it's probably something unique to my setup that I'd need to bisect in order to find out where it's tripping over the zetteldeft call for completing-read. I'm happy to close this and maybe leave the issue up in case anyone else encounters the same problem.

@anthbrtn I think #91 might do the trick. You can say (setq zetteldeft-completing-read 'helm-comp-read) somewhere persistent (or do it via customize). I'm not much of a helm user but I tried it instead of my usual ivy-read and it looked ok to me.
