I'm pretty sure you have somehow inflicted this upon yourself, perhaps with a misconfigured git. Check your core.eol, core.autocrlf, core.safecrlf settings. Here's why I think that (beyond the fact that I've used in on linux no problem) -- if I turn off all crlf settings and clone sbt-extras, here's what I see:

[paulp@stem sbt-extras (master)]$ ack '\r' ./sbt |wc -l
       0

Contrast with a windows .bat file:

[paulp@stem sbt-extras (master)]$ ack '\r' ./partest.bat |wc -l
     104
