Actually these could be ignored, because less experimental Nu HTML validator shows no errors for these.

REST API link can be used by some plugins and it's quite helpful to have it around there to tell where the site's API exists.
Windows Live Writer Manifest link does not cause a big harm to us, so just simpler to leave it as is.
Oembed links are required for embeds from site to work in other WP installations for example, so better leave those.
Going to close this issue.
