I've copy-pasted your configuration, disabled the rt_cache and the includes.
After running nginx -t I've got:

nginx: the configuration file /etc/nginx/nginx.conf syntax is ok
nginx: configuration file /etc/nginx/nginx.conf test is successful

Are you sure the is no other vhost for domain.com?
Also which version of nginx are you using?
