This may have been fixed in this master branch, but it would be helpful if you are able to provide me with a few lines of your SAM files related to this issue.

@infphilo thanks for looking into it. It still crashes for me if I run it in paired end mode. Mapping every file as single end works. Do you know if lines really means lines in the FASTQ file, or sequence so lines*4? I tried to extract this regions, but mapping only a few reads do work.

It's very likely this issue have been fixed in the newest version of HISAT2, so I'll close this issue now.
