I am new to Mongoose as of 3.3 and have not used 3.2, however, I have found the document_root must be absolute for PHP to work in any directory other than the root. There was a previous issue logged that might be related to this: http://code.google.com/p/mongoose/issues/detail?id=275.

That's what I've been doing, and while it works, it seems like a regression from 3.2.

I think I've fixed the issue, could you try out the HEAD version from git and reopen if it is not fixed yet, please?
