\RequirePackage{mathspec}
\setallmainfonts{Times New Roman}
\begin{document}
\[\varphi\]
\[\phi\]
\end{document}

把 \setallmainfonts 注释掉，自己改改字体就行了。字体这块存在问题很久了，作者应该也不想改，自己改吧。
