Thanks for reaching out. First things first, the article you are referring to has moved to another URL - Using JWT with Spring Security OAuth (legacy stack) .
To answer your question, the purpose of JKS is to provide an extra level of security to your Authorization and Resource Servers by having your own custom keypair. You do not create a new jks for each of your app - but to strengthen your security, you can. That way, if a key is compromised, you reduce the potential impact.
