Same for me here.
Funny fact, some of the demos provided in the responsive-nav zip file, show the same issue in Firefox.
Ex : transition effect doesn't work with advanced demo, but does with "advanced-left-navigation".
All the demos use the same .js, so i guess the answer is CSS related.

I used the CSS from the demo named "ie-support-using-respondjs", and now it works just fine for me.
(Had to change the media query from min width to max-width (and move som of the CSS declarations) to make it work in IE7 &8 too (no transitions here, but who cares).
Don't know exactly what went wrong with the other CSS

I removed this from the css to get transition working:
.js .nav-collapse.closed {
max-height: none;
}
