It sounds like a bug. Did you have reproducible test case for this? (e.g., URI and cmd-options)

I found a possible execution path which causes cache data loss. Fix committed in b054546
from aria2.
It is not easy to reproduce it.
I have tried three times in downloading
http://ftp.debian.org/debian/pool/main/c/chromium-browser/chromium-browser_26.0.1410.43.orig.tar.xz
to an ext4 partition with option
disk-cache=40m
file-allocation=falloc
max-connection-per-server=16
min-split-size=1M
and four times with
disk-cache=40m
file-allocation=trunc
max-connection-per-server=16
min-split-size=1M
only two of the first and one of the second raised the warning.
And not seen warning yet with option
disk-cache=0
file-allocation=falloc
max-connection-per-server=16
min-split-size=1M
