I'm not sure, one thing I remember is that I was looking for making project specific settings and read the project information and such, which I found to be impossible... However I have found that there was a settings look-up hierarchy. First it would start with the most general one, default settings, then override that with User Settings, then override that with Project Settings and so on... So I'm guessing the project settings are read ?
Please confirm this.
Also is this what you are asking? "Custom" preferences is just project specific settings?

Yes, something like that: https://github.com/JulianEberius/SublimeRope/blob/master/docs/source/cache_mechanisms.rst#adding-modules-to-autoimport-modules-list
sublime.active_window().active_view().settings().has('sublime-better-coffeescript')
